Being just a staff and not the owner of the organization, how would working in an organization with a bad reputation affect me?
 
The damage can be a loss of financial capital, social capital, or market share. In business, reputational damage is often measured in lost revenue
 
Yes, it can affect you. Some people will judge your résumé by the company name before they judge you.
That's true. They won't even look at your CV to see your capabilities. They would just use the name of the previous organization to judge and conclude on you.
 
The new organisation you are applying for might think that you also participated in the bad things that your former workplace has a bad reputation for.
